I am curious how science deals with certain phenomenon.

How does science deal with these problems?

Pretend it doesn't happen, assume there's "no effect".

Complete all the relevant studies, more or less solve it, then cut all funding, bury it, and wait for the prominent scientists involved to die or go inactive. Release your stranglehold decades later as a new generation of, on the whole far less competent, scientists start to redo all the work that was already done.

This is dependent on your definition of science. Some say that's outside science, some say empiricism and experiment is outside of true science. Pretty much this is matter of personal religion, philosophy, lifestyle, personal meaning.

What would be the point of doing anything based on a non-repeatable phenomenon? Do you have a specific example?

That's not a non-repeatable phenomenon. It's people finding when they test someone else's findings that they don't corroborate it to the same degree of significance. A non-repeatable phenomenon would be something that never happens again. Replication crisis is about not good enough in retrospect, or worse, outright fraud, neither of which are the same as some genuine natural phenomenon that happened one time but can somehow never recur. For almost any replication crisis example you could reproduce the finding eventually if you kept on running the same test, which is actually part of the problem (that some of these studies were the result of badly abusing statistics and cherry picking the findings that make for a more interesting publication).

Everything taken as knowledge about the big bang is from observations of different components of it that are repeatably observable in other contexts e.g. a basic one is you observe light traceable to that state and you figure it behaves in the same sorts of ways light as we know it without tracing all the way back to the big bang behaves.
