I want to be a better researcher. I'm a pretty good student but want to become as independent as possible when conducting research - proposing new ideas, challenging my peers/advisors, interpreting results in unique ways. Got any advice to share?

The key to good research is structure and order, make your HDD your library but do not simply archieve stuff. Also write little txt files where you brainstorm ideas, formulate thoughts, adress problems you see and draw some rough conclusions. Hyperlink your data in the txt.

The advantages are obvious:

- refreshing will be easy as pie
- structure gives high moral, editing topics over time shows your personal gain
- having a huge personal library is boosting self-esteem
- it will be easier to interconnect topics
- enhanced memory by writing stuff down

It sounds trivial, but has vital importance to

But I prefer a paper diary rather than digital so from that perspective:
I'd keep a personal diary of things you've read, important findings and what you've learnt, and then a running bibliography to go with it so you can find stuff easily later. You can practise drills like it's a sport by doing things like picking a topic you only know a little bit about and trying to familiarise yourself with the literature. Don't get too carried away if the topic turns out to be huge but see if you can make a nice little review or something to practise your writing as well.
Be honest in your diary about when you feel totally stuck or stupid and soon you'll be revealing to yourself your weaknesses as well. You also won't be afraid of brainstorming new ideas (afraid of being wrong that is, don't strive for perfection) if you treat your diary like this.

Read a lot of journal articles (both review articles and regular ones) in your field of interest and associated ones. Find a good mentor, propose an idea to them. If they don't want to work on it with you, find a different mentor or think of a better idea

Many wouldn't take up the effort, but you're right. Your own scripture underlines the effort to make sense of things, hope many will take this one up!
Also your thought on 'honest' failing is indisputable. Progress can only be made by learning from failing. A very rare insight, but nontheless upright aproach to get better in any discipline.
I wouldn't recommend taking up research for the sole reason to practice skills. It leads into the void you were also warning of.
