The ether was originally proposed since physics thought a wave needed a medium to travel through. Also it was thought of as the universe's absolute frame of reference. Special relativity and the wave/particle duality nature of light blew away this framework.
IMO dark energy is entirely different. It literally is a term in Einstein's field equations. We have a framework to explain the accelerating expansion of the universe with negative pressure, but we don't understand anything about the actual mechanism AFAIK.
Dark matter is also something that IMO does not fall under the same category as aether.
Aether is basically like "well light's a wave so there must be a medium" and "there needs to be an absolute frame of reference in the universe, bcuz"
DM is tricky because we know there's additional gravitational mass in the universe and in galactic structures, especially in globular clusters, yet it is non-baryonic and we can't use E&M physics pride and joy to analyze it. Most detectors (which I think are fundamentally good and should work in theory) haven't found shit.
