Will stable elements like carbon still exist during the heat death of the universe? I don't see why they wouldn't.

If proton decay is a thing, all matter in the universe will no longer be around long before it. If not, all atoms will slowly decay or be turned into iron atoms as iron is one of the most stable atoms around. Even then, iron bodies will black holes as time goes on at an even slower rate.

How would they turn into iron? Is there a mechanism for that? Surely they'd just stay as they were unless something else converted them into iron.

Cold fusion occurring via quantum tunnelling would cause the light nuclei in ordinary matter to fuse into iron-56 nuclei. Fission and alpha-particle emission would then make heavy nuclei decay into iron, converting stellar-mass objects to cold spheres of iron. In a longer process they would become neutron stars and in an even longer process black holes.

oh, I think I misunderstood your question, if the strange matter is more stable (it is by definition) and doesn't repel the other matter, regular matter will want to change to strange matter, all matter wants to be at it's most stable state.

Then why did the big bang happen? Pre-big bang was objectively more stable.

What I don't understand is. If gravity, distance, time are all functions of mass and energy. And the universe increases its entropy to the point that all energy and mass is evenly distributed. Wouldn't that be exactly the same as the entire universe being a singularity since equal mass dispersion would cause the distance between all points to equal zero?

Depends on if proton decay real or not. If it decays, then all matter wouldn't "exist" as they decay into fundamental particles which "loses" its stability due to lack of energy. But if proton is stable, then even after heat death, stable atoms would still exist.

This isn't how GR works. Just because something is evenly spread, that doesn't mean that its density or the distances involved become arbitrary. Penrose has proposed this idea, but honestly he's kind of a crackpot.

I don't see why not. The decay is more about all the particles bring so far apart they no longer can form useful structures, like stars. But long after that eventually even the atoms decay and there will be nothing for the wondering quarks to latch onto.
