How do I compare percentages?
I mean, if I got a result where one thing outputted 30% and another 40%, how do I use it in a sentence?

There are two different ways you can refer to differences in percentages.
A) The second output was 10 percentage points less than the first output.
B) The variance of second output to first output was +33.33%.
To calculate a variance between two percentages X and Y you do this:
(Y - X) / X

I see, but if I know that the real underlying value is 30 and 40, can I then say output A is 25% less than output B, or would that be confusing to the reader?

Oh yeah, if you actually know the specific values underlying those percentages then it's usually better to refer to those when doing comparisons. That makes things less confusing, not more confusing. You only really want to discuss variance of percentages when you're genuinely dealing with rate based topics e.g. I've done that with forecasting work in the past.
