For example, Carbon-14 dating relies on a fairly uniform presence of radioactivity throughout Earth's history. We know now that nuclear detonations and other dispersal events of radioactive particles will drastically alter the amount of Carbon-14 in objects-- Carbon-14 dating will cease working for people in the future if they try to date our fossils, if we make any, because they're anomalously radioactive.
To add to that, contamination with other sources of carbon can alter results. How do you know you kept your sample perfectly sterile? How do you know it was sterile when you found it in the ground? Exposure to modern carbon sources will change the signature of the object and mess up the data.
It's a really finicky system. It's certainly the best we have aside from geological strata dating, but that doesn't make it perfect.
