Can anyone think of a single system where something internal to that system improves upon the whole system, from the inside.

I can’t. Therefore science as it is conventionally conceptualized (humans internal to the universe improving upon the universe) seems to me to be a priori impossible. Either there is some part of the scientist which is nonphysical and is literally outside of the universe in a meaningful way, or the scientist is not improving anything through her efforts.
