It is impossible to completely protect a circuit against EMPs, but you can significantly reduce the effects by having a design that prevents an EMP from inducing a large current like reducing the size of the circuit, reduce the size of the traces and leads, running traces close to eachother to reduce the size of the loop and so on. You also focus on shielding by using pieces of metal sheets or mesh to shield the circuit from the EMP. You will never be able to protect the circuit completely, but you can significantly reduce how it is affected to the point where it has a high chance of surviving.
