What's the physical mechanism which converts a short-term memory to a long-term memory? These things are stored in two different parts of the brain, are they not?

Short term is held in prefrontal cortex as it focuses and suppresses irrelevant thoughts. Long term is encoded by temporal lobe and hippocampus. Then it's stored all over the fucking place.

but don't long-term memories begin encoded as short-term or something? by what mechanism do they get re-encoded elsewhere in the brain? (from short-term to long-term)

The mechanism behind this is because every experience and behavior creates a neural connection. The more you're exposed to an experience, or exhibit a behavior the stronger the connections become.

Likewise an emotional connection to an even creates many connection at once. Since they're all connected they are stronger than a connections that are less complicated.
