Japan is prone to earth quakes. Buildings collapse, tree roots rip apart road ways. Plants grow around and over everything, burring them in decayed plant matter.
Just look at South America. It's only been a few hundred years and their entire civilization is literally buried in a jungle. They had cities, open pastures, and complex road systems that are all erased from this earth by plant life, never to be seen again.
