Since they disappeared it was able to just make a mysterious portal for them to escape into. All future boys have to be rescued just before their deaths by the already rescued boys. The AI furnishes them with all kinds of gadgets to help, like auto-translators and biomechanical body doubles.
Between missions the boys try to uncover what's going on, revealing all the mad scientist backstory stuff. They also try to convince the increasingly human AI to let them go and live normal lives, citing similarities between their eternal confinement and the imprisonment and execution that some of them had been rescued from. They learn about the scientist's son, but that the AI can't find him because he was a historical nobody (little bit of social commentary there). By investigating fragments of the scientist left in his creation they find his son, rescue him, and the AI releases the boys, either like
