It's not a problem with the story or plot, its that the anime couldn't fully absorb the entire VN plot within 12 episodes, so it rather turned out somewhat messy.
The anime was just made to advertise the VN whilst the VN is so much better and less vague, definitely more meaningful and abstract.
Basically what is in the anime is a brief summary of every route combined into one.
I personally didn't like the anime, the VN on the other hand explains the plot better and you can focus on each character individually, also you get to take the place of heroine.
I recommend reading the VN instead, watching the anime first is going to horribly spoil the fuller experience of the VN if you're planning to read it.
I only watched the anime after I read the VN so I could see the animation for the characters.
