I talked about this a bit a couple threads ago, but EoE was made two years after the airing of the show, only because of the response of the fans demanding a new ending.
Therefore, a lot of drama was heightened, and even retconned into being there when it originally had not even the strongest presence in the show (Shinji getting angry at the three girls for teasing him, when there's hardly any evidence of this whatsoever in the show, especially towards Misato and Rei), and the characters become more exaggerated versions of themselves; some being completely disregarded, like Gendo.
It's a flaw of EoE, as it's not exactly consistent as an ending to Eva, but at the same time it's necessary to make an interesting movie.
I'm overall satisfied with it, even though it's not perfect and has its flaws.
Of course, you're free to feel differently.

If there was intent to present Kaworu as a character Shinji would 'get over', or be a representation of unhealthy love or desperation, or whatever, then wouldn't that show in the drafts?
Wouldn't that be implied in what Anno and the other staff members say about Kaworu?
But it's not, because Kaworu as a character never had such intent. It is all fabricated by fans that are too butthurt to accept Shinji fell in love with a guy.
The drafts are good evidence, and even the proposal where Kaworu was supposed to show up among the class in episode 16.

There's something about Kaworu that Shinji can't get from the others, and no desperation as Shinji clearly can't forget about Kaworu, and holds him in a regard that the other characters did not reach, as shown by the tanging scene in EoE.
