There are clues that her soul is somewhere else - 0% synchronization rate with Shinji, Rei Q's behavior (highly doubt she is soulless, perhaps a fragment of Lilith's soul,) that core composed of Rei heads emerging out of Mark 09/the 12th angel and so on.
However, I do strongly believe that Kaworu's soul is now trapped in Eva 13. Or maybe even Rei's soul is trapped in there now as well, accounting on the strange transfer of Rei core that occurred between the 12th angel and eva 13. This sort of mirrors the original account in EoE - the the forbidden fusion of Adam and Lilith, with Rei intaking Adam's Embryo/Kaworu's soul into herself before fusing with Lilith's soulless corpse.
