If I had to guess I'd say Anno and others might associate veering too far into gay territory with other edgier content in Eva like the hypersexuality of EoE, which I know this movie isn't on the same level as. Broken record but it's very telling that 3.0 replicated everything about Shinji and Kaworu's relationship except the bath scene and mutual confession, definitely the most provocative parts.
