Without having seen Gendo's redemption scene, I don't think the ending scene is like that. That scene goes from regular color animated Shinji with pencil backgrounds to black and white pencils, then sakuga with some color pencils then some switching between black and white pencils and clean black lineart, and then suddenly it returns to regular color animation. The first 20 seconds of Mari's return happens in complete black and white.

Shinji is waiting in-between worlds in the minus universe and literally can't get out without a guide. It's not like Gendo who was depressed with nothing to live for until Yui came into his life.
