Kaworu wasn't dead though, his soul was just stuck in Unit 13. Same thing that happens to Asuka and Rei (in Unit 01) by the way, both are brought back to life too.

The ending feels deliberately ambiguous, which is not new for Eva. But I don't think Kaji's invitation for Kaworu to live on the farm was put there for the luls when Shinji tells Rei something similar. The movie shows Kaworu and Rei are still alive in the weird soul/quantum way they were in EoE.

In both case they need some convincing to leave the core. Kaji reassures Kaworu that he finally succeeded with his mission and can leave the rest to Shinji, and Shinji reassures Rei that she can exist even outside of the core. I don't think there's much more to this. The ending is only there to show that all five of them exist in some way the new world.
