While I mainly like the delinquent side, here omegaverse provides a useful framework for a story about guilt, obligation, and falling in love. And most of the non-con so far is against the alpha rather than the omega.
Their first time is the most like what you said, but it has consequences. It doesn't lead to love. It fulfills a narrative purpose by breaking Megumi's ego, and leads to many discussions about consent. The scene itself is given almost no romantic weight compared to moments they share out of heat, and is only brought up negatively afterwards.
Afterwards, they enter a consensual agreement to help Tsugumi get over his heats quickly. Due to his guilt, Megumi skips school and walks in Tsugumi's shoes, learning how shit being an omega is. He admires him for how he deals with things, and starts to love him.
The next dub-con is when Tsugumi strips and begs Megumi to fuck him in an alleyway after Megumi refuses to have sex unless they are dating. Megumi gives in, and afterwards, he feels as scummy as after their first time. Just because someone is a top doesn't mean they can't be pressured into sex they didn't want.
The third non-con moment is with Subaru. They're both alphas so there's no poor omega involved. Subaru thinks Megumi only likes Tsugumi because of rape, he wants to "rape-to-love" Megumi. This scene demolishes the idea of "rape-to-love", since Subaru is presented as scary (despite planning to bottom) and 100% delusional. Tsugumi kicks his ass.
M+T's terrible first time doesn't lead to love. They fall in love from spending time together and from having shared values. After the first time, Megumi never pressures Tsugumi into sex. Their first time out of heat is framed in a mature and romantic way, the way most BL couples first times are framed.
It's fine if it's not your thing, but so far, this manga just isn't a standard omegashit.
