Having killed Joseph's family, he tells you that you'll be his new family ("I should kill you for what you've done, but you're all I have left now. You're my family."), and it ends with the player realizing that everything they did for was for naught, as all their allies are dead and they're stuck with Joseph for potentially the rest of whatever life they have left.
There's a lot of potential for love, Stockholm Syndrome, rape, etc. (whatever people are into), as Joseph and the Deputy are all that each other has left (presumably).[/spoiler:lit]
