VTM-Bloodlines does allow male-male flirting with the unofficial patch.
Also, Ass Effect 1 had a recorded gay male relationship with Kaiden but they cut it at the last minute. There's some mods out there to restore it but it's unpolished.
Jade Empire needs a patch to restore the male-male kiss scene.

PoE lets you have gay sex with hookers but that's it. I backed that game and was totally fucking pissed when after the campaign they came out and said oh, btw we don't like romances in games so were not gonna do them, sry.

Fallout 2 has the ability for 2 guys to marry but I think it's played as a joke. Fallout 3 has gay male characters and I think flirting/romance (plus the perk that lets you get bonus attraction from men).

Fable III I know does but it's marriage feature is a shallow and irritating mechanic. Also all the NPCs are fugly. And for some stupid reason your hot-looking childhood friend/love interest at the beginning is opposite-gender-locked to your pc's gender.
Reckoning has some minor flirts Ithink.
Dragon's Dogma is a yes, but it's basically just making a sexy fighter doll to follow you around, but hey at least there's skimpy male armor. Also the "romance" mechanic is very shallow and seemingly random.
Saints Row IV I think is a yes.

But yeah, the Dragon Age games are the best for actual gay romance/hints at sex. DA:O has some good mods for actually having explicit gay sex which is nice. Too bad Bioware stopped releasing their Toolkits for their games :(
