Suppose you have a Muslim ISIS sympathizer. Sympathizing with ISIS isn't a crime per se. Still they are at a significantly higher risk of committing terrorist attacks than regular people (Muslim or non-Muslim). Suppose the government finds out about your pro-ISIS views. Do you find it unjustified for you to get on some kind of watch-list/register in the interest of national security so they are more likely to catch you should you ever commit an attack (or maybe even stop you beforehand)?
If not, I really don't know how to convince you that putting pedos in a register is not such a bad idea. Hell, if registers are never justified, why don't we abolish all of them?
No criminal records (not every person who did time will reoffend).
No border control (not everyone crossing borders is an illegal immigrant)
No disease registers (not every covid-patient will infect others)
No pre-flight security (not everyone carrying a bomb will blow up the plane)
