Probably a nothingburger. Your own link says that a group redid the older calculations and got the 4% smaller size. So there is no discrepancy.

The size of the proton can't be calculated analytically from QCD for what it's worth (it is in principle determined by QCD but the calculation is not feasible), and I doubt lattice methods are good within 4%.
