The answer is, because they aren't idiots.
The ability of germs to transmit diseases has been repeatedly proven experimentally. And since germs evolve extremely fast, people familiar with them inevitably catch the idea of evolution through natural selection. Germs, not having a body of their own to live in, don't have that much ways to control their own evolution. Or at least these ways aren't as obvious as natural selection.
