does burning coal reduces the total amount of mass in a closed system due to energy loss? energy can escape the system, only the total mass after the reaction is considered.

Good question. The energy released is from molecular bonds not from atomic bonds. No mass is released.

say but since most of the mass comes from protons and neutrons (and that mass is mostly left untouched in chemical reactions unlike nuclear ones) it is said that mass is conserved

When you burn coal no mass is lost, It's all transformed into combustion products. The energy comes from the chemicals transitioning into a more stable state. Imagine dropping an object from high up. It starts with lots of potential energy, as it falls that energy becomes kinetic energy, then it hits the ground and has no energy. The coal already has chemical potential, that energy is just released during combustion.

Yep, the mass of the products of an exothermal reaction will be less than the reactants, as per E=mc^2. Obviously it will be quite a small difference. Not sure where the mass "goes", but atoms (and their electrons) in different configurations do have marginally different effective masses. I imagine the effect is mostly in the electrons for chemical reactions.

True. OP's question is not entirely clear, but presumably it means that energy escapes the system as heat or radiation until the temperature reaches the initial temperature.

"chemical potential energy" is just an old-fashioned term for what we now know is mass. Fundamentally, when chemists say "potential energy" they mean "mass". There is not some bucket of potential energy in an atom from which a reaction can draw. There is just mass
