How do I compensate for temperature when both the transducer and the stuff I am measuring are greatly affected by temperature?

You can get a controller that does that.
What you could use is some kind of transducer that is variant with temperature and pull a signal off of that. Imagine a thermometer that is pushing a sweeping arm. Bimetallic coil is a common one used in all kinds of applications and will be pretty cheap. As the ambient temp of around the coil changes you can get either resistance current or voltage changes as you see fit. You can use any number of things to format that signal into an offset that is usable with your junction temp.
