Evolution. If a trait gives an advantage (darker skin color in Africa, for examples), it will be kept.

If the trait is neutral, ie., eye color, then you will have a mix as other selection factors predominate.

People is genetically 99% identical.
There's just a few genes that make up for our looks.
And the answer you're looking for is easy, we have the same ancestor, but that doesn't mean that different groups couldn't have bred with other species of humans at the time, like the Neanderthalis.
Humans are just animals, a sack of chemicals. Nothing else, nothing more, and as such we have adapted to the environment.

People have variety that you would expect in one small city. There are some other species that are similarly inbred, presumably from the same bottleneck that affected people.

Breeding makes sick individuals. Purebred animals are pretty much a remnant of a sick 19th century fashion, and it's little more than an eupheminsm for inbred. Diseases that are of a limited importance to the wild species wipe out whole herds in domestic ones, like ASF in pigs.
