How did they visualise and calculated with three dimensional objects in their head? They had no computer animations, so did they just close their eyes and shifted shapes around in their mind? If so, that shows pretty clearly their superiority...

Not really, our brains are quite good by default at remembering and constructing 3d imagery in our heads. So good in fact, that they are better at doing that than at any other memorization task, making the simplest and most efficient way to store information creating visual cues for it/imaginary locations in space with items corresponds to chunks of it. In Russia everyone is forced in school to memorize poetry and do euclidean geometry in dimension 3.

What's so puzzling about it, you can draw the shapes in sand. Most basic thing. But to work with 3d objects you can draw them for some applications, but for others you have to work with them in your imagination; spin them around, divide certain parts etc. It's a pretty advanced skill.

I asked one of my coworkers what number he would multiply the side of a cube to double the volume. his intuitive answer was 1 and a quarter, or 1.25. everyone else i asked gave answers ranging from 1.2 to 1.4.
humans are naturally very good at this. Funny enough, spatial ability is one aspect of mathematical intelligence that one group of people is pretty terrible at, so it was removed from standard testing for children when determining GATE programme admissions....
