Scientists look at the wear regions, where the sinew and bones connect, and you can figure out the muscle's thickness and how well used it is. From there it's not that hard to fill in the animals' flesh, as in general all animals maintain a certain fat/muscle ratio. There are plenty of other methods scientists use to reconstruct animals.
