it's 'he' because the relevant Semitic languages (mainly hebrew and arabic) don't have an equivalent for "It" or an un-gendered pronoun, so by default God is referred to as he.
Masculine form is typically the default (for example the masculine form of 'they' is used when describing a group of mixed genders), so using it is about as close to ungenderd as you can get whereas using the feminine form explicitly refers to females only and never the contrary so it would be describing a goddess instead.
I think they should use they and it in english but it's too late culturally speaking to do anything about it.

When I was a kid I used to think God was a woman because the word for God in my language is used as a prefix in a lot of feminine names.
It was strange how even feminists would tell me that God is a man when I was adamant that he was a woman.
