Likewise, Kensuke being in a doll costume wasn't a memory, it was Asuka's perception of him. And Rebuild Gendo looking for Yui in a big sea of Rei clones wasn't a memory.

We see everything going back to normal, CGI Rei is gone, the doors of guf are closed, the FoI go back to being human, we see the pods the WILLE crew used to escape, Penpen and his family, Asuka's entry plug next to Kensuke's house, footsteps on the sand, etc. The world is saved but Shinji is still trapped in the anti universe and slowly fading away until Mari arrives and saves him.
