But from what I can tell (and here is why it's bad) there's a massive plot hole between 2.0 and 3.0: where it's completely unexplained why Kaworu would mistake the thing in central dogma for Lilith, when he presumably knows Lilith is inside Unit 6 (maybe he didn't, which would make things make more sense, but he's clearly shown to see Lilith on the moon here

I can only assume Anno is relying on the audience being confused in order to be able to repeat the frenetic confusion of episode 24, and have Kaworu have a dramatic realization that remains esoteric to the audience, just like in Ep. 24.
