Kaworu and Rei really don't get a specific "goodbye forever" like Asuka does and I believe that Shinji initiating contact only with Kaworu and making the spell is already a big gesture considering everything that happens between them in NGE, EoE and 3.0. All he does is give them a chance to live their lives however they want first, like he told Rei. They are in the same world as him in the end, it's not like Shinji is in another reality looking at them live their lives through a portal until Mari appears.

This is still made ambiguous because of what I said about this movie wanting everyone but asushinfags (unless they are ok with friendship) to imagine whatever happened and will happen if they want.
The dialogue is not "Look Kaworu, this is how you stop being an autist, I'm only teaching you so you can meet more people, this is not how I feel about you"
But then again, if you can interpret what you want from the scene, then I guess if you like the idea of Shinji not wanting to meet them again, then you can imagine that.
