One, because like you said we still had a movie left to. Kaworu did promise they'd meet again, and the loop reveal should have been a big deal. So there was still time.
Two, because so much emphasis was placed on elevating their relationship to be more equal and slower developed to be more believable. So rushing a confession would have been counterproductive.
And three, because those were not the words Shinji needed to hear at that point in time. In 24 Shinji's problems were primarily internal. Whatever bad shit was pushing him deeper was not his fault and not something he could do anything about. Working on his complexes and fears was the only thing that could improve his situation then. In Rebuild on the other hand his problems are mainly external. He accidentally'd the entire world, and he wasn't just imagining rejection from everyone around him, he WAS rejected. "You need to reach out to others or you'll never escape loneliness" would have rang hollow, it's an answer to a non-existing problem. The best way to help him was to mentally stabilize him enough so that he can face his external situation.
