Anno had an idea, the writters (when the episode wasn't entirely written by Anno) would make it happen and then Anno would correct them or tell them to change some stuff or add something to their drafts to better fit what he wanted. It was team work.
Now in Rebuild, Anno is the one saying yes or no to whatever Tsurumaki, Enokido, Otsuki wanted, so Rebuild is some core idea by Anno with others adding or changing it to fit whatever story they came up with that day. Anno seemed to not really mind that much if others did this, though he did care more with 3.0 mainly because of the big focus on Kaworu I have to assume since nothing else is new in that movie. Then he wrote himself into a corner, got depressed and did what he did with 3.0+1.0
