1) People interpreted the ending as Marishin because they run off into the sunset together after flirting, and she's the one carrying his burdens by taking his choker off. Hell, she even blocks his damn sight from Rei and Kaworu. It seems pretty obvious at what it's trying to get at. And she brought color back to Shinji's world like Yui did for Gendo, so there's no other way that can be interpreted without mental gymnastics.
2) Anno isn't denying that he self-inserted his wife, if anything, nips think that shit was officially confirmed. Check Futaba and the YT comments. He's not angry, he's shilling his wife, just like he did in this movie. What he's saying is that there is more to Moyoco than Mari, which is true. Moyoco isn't as strong or idealized as Mari. It doesn't mean they aren't parallels, and the fact that Anno took a quote from his wife, almost directly, and used it for Mari, is evidence enough.
