From this lack of substance and relationship develpment people tried to associate it with something because IT HAS to be a romantic ship end right? It can't be anything else right? So based on the argument that Anno had a crush on Miyamura they go "Mari must be someone... oh! i know! it's his wife!"
You didn't watch the movie and let 4chan of all places tell you what to think and you bought it because you are angry at this movie based on the script and stuff others said about it. It's ok to be mad at plot points, rebuild is far from perfect but you yourself created this interpretation and think of it as the absolute truth.
It's understandable that he's mad people think Mari is her. It just proves that it was not his intention. If he truly was doing damage control he would have clarified the ending where it looks like no one knows Shinji other than Mari.
Don't you think Anno, the guy that got death threats for just not giving NGE a ship end among other things, wouldn't understand that self inserting his wife in his work would cause deranged fans to target her?

You CAN interpret Mari as the positive relationship or just things that help you stand up, if she's a lover or a friend or a guardian or whatever is up to you but what he's saying is that you should say "Mari is Moyoco!" because people don't know how his wife is, and if he says "try to learn about her first" then he's implying that if you knew her, then you wouldn't say this in the first place.
