The other thing I see people bitch about is the ending scene that falls into two things: They do or don't remember Shinji.
It's simple really: If they don't remember for some reason (there is no concrete proof of them not remembering) or haven't met yet in this new world, then they will because the scene is made on the same way it alwasys begins, with Rei watching Shinji which leads to them meeting later, but this time is Shinji who is watching Kaworu and Rei.

If they do remember then there's no problem at all?
Shinji doesn't get over his problems he fixes his relationships and the collar is not thrown away, he just learns to live with those and not "move on" but despite everything that happened move forward into current year. It was the love from everyone what got him this far, like Miyamura said on her interview there was no love in the previous works.
And I don't know why you care so much about Kaworu or Rei "being human" because I don't see anywhere in the spoilers something that implies they completely are. Their souls were originally Adam and Lilith, there's no other soul for them and Shinji saved those in instrumetnality from being destroyed like Gendo and Yui's. Angels were "other humans"? Maybe Sahaquiel IS born as one what do you know?
Until the I watch the movie this is my impression.
