Someone theorized once that he probably wasn't there because a) it's lilin instrumentality, for beings that came from Lilith (and even though Rei is there, in the "final picture" Shinji is in front of her and you can't see her) or b) Kaworu's character was made so Shinji could get over the hedgehog dilemma, so having him there would kind of made that point irrelevant, with all that "I can love myself and love others!" if it didn't come genuinely from Shinji (without outside help, after going over all that happened to him).
But lots of things were put together after the anime ended and all those new ideas had to be shoehorned somehow, so "ah we forgot just like we forgot to add the sky background for some characters" can still be a possibility. Eva is such a mess.
