The guy got run out and ostracized to the point of starving to death. If that's what they did for a dishonorable act that benefited them, there's no reason to think they would have tolerated pointless cruelty. He was also executed pretty much immediately.
They killed Kunitoki because otherwise the remaining Hojo loyalists would rally to him exactly like what did end up happening with Tokiyuki. But they had nothing against him personally. Even the overthrow of the Hojo as a whole wasn't that personal, at least for the samurai that did all the dirty work. It was an opportunistic power play. The worst grudge most clans had was "you didn't give me enough land". But the leading clans in the coup like the Ashikaga and Nitta were among the wealthiest and most powerful. For them it was just "sorry, but the emperor has given us an excuse to overthrow you and become the top dogs ourselves".
