All they've ever done is playfully confirm that Winter Soldier is when the audience learns Hydra was involved in Howard's death and by proxy, Maria's. They've never actually touched upon the idea that Cap didn't know it was Bucky, likely because they don't think anyone stupid enough to misinterpret a defeated "yes..." when Stark tells Cap to stop bullshitting him. The fact that they changed the dialogue in the IW tie-in comic long after Civil War was released (unlike First Vengence, which released around the same time) is pretty indicative that Marvel wanted to clarify the facts to a fanbase of retards. And even then, rewatching the Zola scene in WS, when they say "Accidents will happen" Zola shower flashes of Howard's obituary and Fury's file showing "deceased" right after multiple shots of the Winter Soldier operating as an assassin. I don't know if the implication could be more clear.
And even THEN, considering the possibility that Cap's a moron that doesn't understand the basic visual implication of showing their top assassin right before two of Hydra's highest profile victims, Natasha hands Cap Bucky's Hydra file at the end of Winter Soldier, where he likely got definitive confirmation, and goes out of the way to tell him "you might not want to pull on that thread..." implying that among all the other nasty facts in that file, she likely knew about the Starks, too.
