Mutants breed distrust because "anyone could be one of them"; it's a tie-into McCarthyism, the Red Scare and, in more recent years, sexual minorities.
Mutants are distrusted despite mutates often being loved for two reasons.
Firstly, mutates are one-off freaks, nobody is worried that there's going to be an entire nation of Captain Americas suddenly trying to take over the world - in comparison, the original concept for mutants was that their population was steadily rising with each year, and it was deemed inevitably that, ultimately, mutants would take dominance of the world.
Secondly, it's intentionally unreasonable, specifically to point out that bigotry often isn't based on logical or realistic behavior.
As for the whole "most mutants are good-looking", I didn't say that the ultimate expression of that metaphor was good. Plus, there's the whole issue of doing this as a superhero comic; Sex Sells.
