But they do make mention of "enhanced" people. No, not just Inhumans, they introduced people who had powers before that and even noted that they didn't know where the powers came from.
So using that concept as a basis, all you'd really have to do is say that mutants have always been around, just in small numbers.
Like have Prof. X in the MCU X-Men movie mention early on that there has been a massive rise in the rates of mutants/X-gene activations. Say something like that previously there was only like less then 10 mutants born each year.
It's the softest, least intrusive retcon they could do, because it doesn't actually change anything, just slots something in. Like Ant-Man saying that Hank Pym worked for SHIELD as Ant-Man in the 70/80s. It doesn't actively change anything, just adds to the universe.
