He leads an army into the final battle aqgainst Aku. After finally defeating Aku, he uses the portal to go back to the past, just right after Aku sent him into the future in the first place.
Now here's the thing... it turns out the reason Jack waited years to defeat Aku in the future wasn't just to amass an army, but also to master the powers of the Gems of Cronus, which Jack successfully took from Aku years earlier. See, Jack knew that by going back into the past and killing Aku, he would wipe out the existences of everyone who would come to live under Aku's timeline... which could be seen by some as denying them the right to live, or killing them before their time. But by using the powers of the Gems, he could split the timelines and allow them both to exist - one timeline where Aku came to rule the world but died at the hands of King Samurai Jack, and another timeline where Jack kills Aku before he can take over the world. This way, Jack kills Aku at both ends, and doesn't have to worry about commiting genocide by rewriting history.
