Superman is guilt-ridden that his society is built on genocide, and Aquaman's just as bothered by the current state of things with the mention that Atlantis fought for the allies but was close to being genocided too. Most of the other members of the JLA seemed to be portrayed as apathetic and dismissive to the events of WW2-10 because they didn't live in that generation. The Freedom Fighters don't entirely seem heroic, either, in how they blow up an entire Metropolis of innocent people and make a deal with Sivana (someone who's clearly not benevolent across the 52 counterparts) to give themselves powers.
Earth-3 has switched moralities, but there're still heroes, and I'd say that the CSA are still Earth's "defenders" from the really nasty threats like aliens and magic-users. Even the heroes are dicks, too, so Earth-3 has similar shades of gray and gray. The Vampire JLA of 43 are still probably heroic too, in that sense of fighting larger threats and protecting vampire-humanity.
Earth-7 and 8 are symbolic of Marvel where the heroes aren't entirely heroic either. Infighting amongst the superhero communities don't cast them in a positive light (with 7 already gentrified.)
Most of the other "dark" worlds aren't entirely evil, either, and it still feels as if the worlds in the chaotic/dark quadrants of the Nu52 multiverse are still optimistic. Which is why the Dark Multiverse plot makes sense. It's dread vs optimism, doom vs hope.
