I have literally never seen this, but I'm sure you could pull a few examples somewhere. Doesn't change the fact that general community has an very positive opinion of her. She's earned it by running a good show and doing some outstanding community engagement.
It seems like, on /co/ at least, it's more common that showrunners get some fierce criticism from their "fanbase." Sugar and Hirsch come to mind.

Nobody cares. Even the staff barely cares. It's the current year, people know what Rule 34 is and how to respond to it (not at all).

Nefcy herself has been on tumblr for like a decade and has even drawn nudes, she's no prude and is well aware of what every single fandom does to every single character.
Marco's voice actor is a diehard Starco shipper and is literally /ourguy/. He's aware of the show's /co/ fanbase, maybe even an active lurker, and made reference to the same autistic meme discussion you're complaining about in a fucking in-character livestream like the madman he is.
And again, none of this shit compares to death threats or actually attempting to derail the show.
