They come back to reinvestigate the group, Ford and Stan's relationship gets tenser, all cumulating in a grand fo ale where the FBI seize the shack, and we learn that Ford was actually hiding Bill, as part of a deal to return home. The multiverse isn't a wacky Rick and Morty funride, it's actually on the outskirts, an abstract wasteland inspired by prog rock and Spanish surrealism. The ruins of Bill's last party, in other words.
Ford comes to his senses at the last second, redeeming himself by dragging himself and Bill back into the portal, reconciling with Stan.
Bill breaks out, but the gang is able to petrify Bill, hurling him deep into the forest.
The myth arc of Season 3 revolves around a few thing. First, the origins of Gravity Falls. This involves Pacifica, yes, but also likely some new characters and also the alien subplot teased in Dipper and Mabel vs. The Future.
The second involves Mabel, fretting at the approaching end of summer, gradually gaining responsibility for her actions and becoming a better person. Stan also has a few episodes, like one where he meets an old rough rider from out of town who also happens to be a restless soul riding on the roads forever a la Ghost Rider.
The last plotline involves Gideon's plans to take over town, and Dipper's obsession with reopening the portal, seeing Ford as in the right and wanting to see the other side of the portal. This cumulated in an episode right before Weirdmaggedon where Dipper dives into the otherworld, discovering how dangerous and fucked up the world Ford lives in really is, and giving real motive to stopping Bill.
There's also an episode where Dipper attempts to unlock the secrets of the aliens, accidentally getting sent on a spacecraft to some other galaxy, and having to break out himself. Meanwhile Mabel comes to terms with things like mortality and how much she values her relationship with Dipper, all on her own.
