She'll be Star's dark magical girl counterpart and mentor figure.
Obviously she defaults to antagonist because everyone else in the universe wants her gone, but unless she's going for the revenge route against Mewni there's no real reason for her and Star to be in direct conflict. She could actually want to help her granddaughter, and try to influence her to make peace with the monsters as a Queen.
Eclipsa's chapter in the book is apparently full of dark magic and dangerous spells, but that doesn't make her malicious. In her portrait we even see both her eyes and her wand glowing with "good" purple magic, not green.
Remember that Star's most advanced spell yet, growing a tree from an apple in "Baby", used both purple and green magic.
