After "The Return of Barry Allen" Thawne lost all memory, except for unexplained hate for the Flash, his former idol. It actually ties into his pre-crisis backstory (even though its post-crisis itself).
He killed Barry's mother and turned his young years to shit AFTER he was resurrected by the White Entity. It's a relatively new story, described in "The Reverse-Flash: Rebirth" and "Flashpoint: Reverse Flash". There, his reasons for hating Allen are twofold:
a) His resurrected self remembered the pre-Crisis timeline.
b) His "altered past" self tried to become the Flash of the 25th century, messed up, and was stopped by Barry in "Flashpoint: Reverse Flash".
