I'd make it more streamlined, and honestly I'd drop it from Batman V Superman to Batman/Superman. Their ideological conflict would be the core of the move, but the conflict would come from them trying to work together, not fighting each other.
I would have Justice League set-up, but not in the way that BvS does it. No random visions; instead have STAR Labs play a major role with Victor Stone being mentioned as a victim of the battle of Metropolis who's fathers technology means he can get fixed up.
Maybe no Wonder Woman, either; Luthor as the villain with Metallo as his heavy. Luthor goes bald from kryptonite exposure towards the end. He doesn't get sent to prison but his plan to rid the world of Superman is defeated; his final scene in the film should be the scene from Luthor ('You are my nightmare').
Batman doesn't kill, obviously, but I do like the idea of him being made harsher due to the death of Jason Todd. Have Superman's presence slowly mellow him out.
End the film on a strong conclusion; handshake between Batman and Superman. If you need sequel hooks, maybe have Lex looking into other extraterrestrial incursions on Earth and getting a Braniac pattern showing up as a signal on a radio telescope.
Tonally, more serious than most Marvel films but not necessarily dark either. Hellboy, surprisingly, would be a good level to go with the tone. A little humour wouldn't go amiss.
