Future or Alternate Universe versions of Barry or his dad have no comic precedent, so they're the least likely and would be pretty stupid cop-outs.
The major evil speedsters in the comics are Professor Zoom, Zoom, and now Danny West.
Professor Zoom, aka Eobard Thawne, is already accounted for as Reverse-Flash with a near-identical adaption.
Comics Zoom is Hunter Zolomon, a police detective and close friend of Wally's (who's the flash at the time) who gets his legs paralyzed and is confined to a wheelchair. He goes crazy about Wally/Flash not being a good enough hero, about him not being willing to alter the timeline to change history for the better, and tries to use the cosmic treadmill himself, giving him time powers. He then pulls an Eobard on Wally and fucks with his timeline to cause him tragedy to make him better.
Early on the show throws us some curveballs to throw us off the scent of Eobard; Wells is an OC but is a professor bound to a wheelchair and has shady timetravel shit, so he seemed to have been a mix of Eobard and Hunter. Eddie was a police detective, friend of Barry's (though stealing his girl and frequently one-upping him), and he had the last name Thawne, making him also share some similarities with both comics Prof Zoom and Zoom. But considering S1 (and recent episodes) eventually revealed that Reverse-Flash in the show is very definitely comic book Eobard/Professor Zoom, that still leaves room to reveal that Eddie is, in fact, the show's version of Hunter Zolomon (in origin, if not in name.) Police detective, friend of Barry, injured in some crazy time-accident that gives him powers, now on a crazy crusade to make the Flash faster. But this episode's Hunter Zolomon reveal fucks that theory a bit.
